The reigning Barclays FA Women's Super League champions took an early lead through Katie McCabe, but the Irons looked to get back into the match as Julia Simic saw a header go wide.
Kenza Dali hit the woodwork, but Arsenal would secure the result as Lia Walti volleyed home in the second period.
